Gravel / Plants in Aquariums

I often see people plant a lot of weeds in their aquariums with quite a number of fishes (on websites). its a real nice scenery . . .
but i often wonder , in order to keep the plants from floating , gravel is ussualy filled at the bottom of aquariums
to let plants grab hold , does this affect the water quality ? do plants eat the fish poo ? or the waste just builds
up ?
