Let it drain, once the water level gets down to the hole it will stop and just search around the edge, if it gets too low then you will have to take the fish out.

Are you losing so much water from leak or evaporation, if so have you checked all the plumbing, waterfalls or filters. If you have ruled out all of these then take John's advised. Do you have any large trees around the pond, I'll start looking around those areas. Once you found the hole you can use marine glue which are design to stick underwater and a small piece of liner enough to cover the hole. Use scrub pads to clean the area where the hole is
