Pump constantly clogging...help please!

Hi everyone, it's been a long time since I've been on these forums, but it seems I have a problem and need some help. A little background on the pond- it'll be 3 years old this July, it's somewhere around 1,000 gallons, and the filtrations setup is as follows: a small skimmer box takes in water from one side with two mechanical filters and the pump. Water is then pumped out of the skimmer box through piping to the other side of the pond into a bio filter where it exits as a waterfall. Now, for the problem. For the last couple of summers we have had quite a bit of hair algae in the pond, and of course every day some of it breaks off and gets sucked into the skimmer box. The mechanical filters do a good job of catching all of this algae, but when they do, they get so matted with algae that water cannot flow through to the pump...and a water pump that's sucking air is a bad thing. Besides getting a bigger skimmer box that won't fill up as fast, I don't know what to do. I've thought of some kind of pre-filter outside of the skimmer but I'm not sure how I'd get that to be very effective due to the irregular shape of our pond.
