Hi Thorin, good to know that you'll be having a deeper pond soon. In my opinion it is always better to have a bottom drain whenever possible. For a liner pond, this may require the help of an expert in bottom drain installation for liner ponds as it is more tricky and the chance of leakage is there if not done properly. To calculate the stocking level, use this formula. Measure total length of koi(inches). Square it. Multiply by 2. Divide by 231. Multiply by 10. The result is in gallons. Therefore, in your case, with a 3663gal pond, we should get about 205 inches or 17ft of koi. So you could keep 17 one-foot koi or 8-9 two-feet koi. For your pond, your filter surface area should be at least 30% that of the pond. Hence a filter size of 7ft length x 4ft width x 3ft depth is better. An alternative is 10ft length x 3ft width x 3ft depth. I prefer a filter depth of 3 ft because more space is available for water flow and settlement. . Always friendly :)
