What Am I doing wrong here?

Hi, New Here, I enjoy reading here.... I have been keeping koi for 6 years now never a problem until this spring. I have flukes I have treated them 3 times now, and 1 koi is still jumping maybe once or twice a day. How long does it take for the flukes to die? Are results immediate? or take a few days? 2 of my big koi got mouth rot during the process of having the flukes, so I am on my 3rd day of Melafix, how long before I should start seeing a good sign? I am so anxious and upset for them I am waking up in the middle of the night and checking my pond. The big koi are not eating with the exception of the one that is jumping? My Parimeters are: PH - 7.6 Nitrate - 0 Ammonia - 0 Salt - .14% I run a filtration in through my waterfall (which has 3 - 20 gallon ponds before the waterfall) through a system of lava rock, plants, bio filter media, I also have my 6,000 gallon per hour pump pulling from a filter box. I have 2 waterfalls and a 3rd tiny fall. My pond is 2,000 gallon not including the 4 smaller ponds with no fish and a stream that run altogether. I have 4 larger koi about 16 inches and 3 babies that are about 6 inches, 2 comets, & 2 fantails, they have all been together from the start, except for the babies I added last year. I did quarentine them first! It all happened after a ton of rain, that is when I noticed them acting funny, after 6 years I thought I was doing this right now I am just ready to cry, I have been to 2 pond stores and a few fish stores everyone tells me something different and they all say the other is wrong about treament, I came up with the treatment I am doing at this time from searching the boards.........Help! What else can I do? Please...Thank you!
