new pond green water after rain

I have a new pond about 3 weeks, after a rain the water is green. I have about 600 to 1000 gal pond not sure because I made it with a linner and it has 3 depths my pump is 2100gph I thought this was too large so I split it and added a spitter, I have plants and 4 baby koi I do have full morning and part afternoon sun. my water fall now drops into a river and not the pond. So do I need o2 in the deep part? my fish are not comming to the service of the water so I cant get them to eat. they are still in the pond I do find them and they are alive. please give me some help oh the filter is a biological filter
